Method Note MCT-128 – What is new in CTAn 1.19


Method note 128 describes in detail new features and improvements in CTAn version 1.19, which is going to be released January 2020.
Many of the frequently used operations in custom-processing (such as morphological operations, ROI shrink-wrap, thresholding, etc.) benefit from a significant speed enhancement in this new version.
There are also several updates improving ease-of-use.  For example, it is now possible to switch between all views in custom processing using the short-cuts CTRL + number. Furthermore, the ‘thresholding’, ‘morphological operations’ and ‘filtering’ plugins now have a preview mode to show the effect of an operation, without having to run the plugin.

From a functional point of view, several new thresholding methods have been implemented:

  • Hysteresis thresholding uses a “strong” and a “weak” threshold, which is very efficient in removing noise particles in the thresholding process
  • Automatic triangle thresholding determines the threshold value by constructing a triangle in the histogram
  • Automatic Quantile algorithm allows to specify a quantile that corresponds to the relative amount of foreground or background voxels
  • Automatic Mean algorithm takes the average grey value of the entire histogram as the threshold value
  • Automatic Mid-Range algorithm takes the middle-range value of the entire histogram as threshold value

In CTAn version 1.18 the local orientation plug-in was introduced, which enables calculation of the fiber orientation. This is a computationally expensive tool because every single voxel in a dataset needs to be analyzed. New in CTAn version 1.19 is an “inside ROI” feature that restricts calculations to the voxels that are inside the ROI. Even if the fibers cannot be segmented due to limited contrast or limited resolution, having a rough ROI will substantially speed up the analysis.
